How to Find and Catch Rayquaza in The Indigo Disk is not too complicated. You will have to go to the person known as Snacksworth to get the information necessary. He will have 10 Blueberry Quests for you to complete and once you have completed them he will give you a hint as to where Rayquaza is out in Paldea, Kitakami or the Terrarium.
All of his hints are random and you have to complete random BBQs in order to get them. So it may take you some time to get to Rayquaza specifically. His hint is listed below.
“Speaking of Rayquaza…I do recall this one particular encounter when I was a younger feller. I was doing a bit of mountain climbing hauling myself up some mighty steep Paldean cliffs. When I made it up to the top now that was the kind of sight a man lives for! I looked down over the edge into a sea of white mist, unbroken as far as the eye could see! There was something truly mystical about it all. And what came bursting right outta that dense fog but ol’ Rayquaza, like a cork outta a bottle! I nearly fell back down the mountain in shock!“
Start at the South Province Area Three and head directly north into the mountains surrounding the Great Crater of Paldea. There it will be level 70 and you just have to battle and catch it.
